Bowser, Andross, and Vassur are also all neat enemies. I like Bowser in Mario 64 the best.

Mid-Boss - Disgaea (he's funny)
Orochi New Face Team - KoF '97
Orochi Iori/Orochi Leona - KoF '97
Captain Kidd - WH2Jet (his entrance is awesome)

Well, he's not really a villian, but he is the cause for the strife in the game I'm talking about.
The King of the Cosmos from Katamari Damacy. Stupid hippie got drunk and knocked out all the stars, so you have to roll up all this earth crap for him. Why? I don't know, but I hated him ever since.
Mine would have to be Yu Yevan from FFX
MEtroid Prime, that damn thing took forever for me to kill.
Sephiroth and Wesker are cool villians.
