I don't know about best, but I think I can pick my favorite overall...
Male: Sakuragi (Slam Dunk) - For me, a series is really defined by the main character (though personally, I think minor characters are more interesting because less is known about them, leaving room for speculation). I find myself simply not caring about a lot of main characters from various anime, but I immediately identified with Sakuragi. One of the few manga/anime characters I have ever laughed over when he does something funny or over the top, and I could identify with the character's reaction when something more tragic happened.
Female: Noriko (Gunbuster) - This was a hard choice, but I settled for Noriko from the original Gunbuster. I silently cheered as her character matured over the series. I was sympathetic when she was bullied, and I identified with her insecurities, making her character evolution more rewarding.
