Here, since I can't really decide on the "best" character, I'll just list a few of my favorites for each.
Male character - Spike (Cowboy Bebop), Edward (Fullmetal Alchemist), Kiba and Tsume (Wolf's Rain), Vash (Trigun), and Inuyasha
Female character - Faye (Cowboy Bebop), Motoko Kusanagi (GITS: SAC), Haruko and Mamimi (FLCL), Kagome (Inuyasha)
Now, if we're not talking anime, then the best characters on TV have to be Bender from Futurama, and Peter from Family Guy. It doesn't get better than those two.

Hard to pick... but i'll list a few:
Female - Mokoto (Love Hina), Faye (Cowboy Bebop) & Sylvia (Macross II)
Male - Sosuke (Full Metal Panic), Spike (Cowboy Bebop) & Sesshomaru (Inuyasha)
I'll have to say that there are too many to say that any one is the best overall.

The best Anime character of all time is Naruto. He will stop at nothing at becoming a Hokage. He also loves his comrades. He has great determinations and is the funniest guy ever*I need ramen* ~Drools~
Major Armstrong from Full Metal Alchemist. He's got flair! and muscles and beauty skills that were passed down in his family for generations!
