My personal choice would be 'Mishima Reika' of 'RahXephon' where the TV series leads you on and on about WHO she is, to WHAT she is, to WHY she is, and the mystery of her motivation isn't explained until the last few episodes...

Motoko Kusangi, she is the best drawn anime female I have ever seen. She isn't the typical big eyed, big breasted anime character. She is drawn how a real woman looks.
