Yes, you shot him down when he first appears in his wheelchair. If you are fast enough you can shoot him because since the movie sequence 'till a guard pics him up and "drives" him back inside you still have some time to shoot.

Now, as I escaped into the jungle.... half-naked as I was with an eye-patch... lookin' as bad-ass as I could be...
I crawled through a bunch of Ocelots and ended up behind a waterfall...
Now, I've played this through several times, but this time... it was different...
I would suppose it was because I refused to take the tracer inside me.
What happened differently?

Soshi, if you leave the transmitter in your body the guards will find you more easily and you'll come across the Ocelot unit.
It's totally worth it though, because the waterfall cutscene with EVA will be ****ing HILARIOUS!
