Given, all animes make you think about something, but this is based off what made you seriously evalute things/have a revelation or something like that.
Shojo Kakumei Utena: seriously, guys, check this out. Everything is so well thought out. Everything done in the series has a specific meaning you must piece together. And a beautiful overload of sybolism.
Cowboy Bebop: I will be honest, it made me think about life. a lot. The music, the story,the characters. I could just relate to a lot. I love this anime.
Hmm..
Probably Ghost in the Shell made me think the most about real life things.
Why? Because of Laughing Man.
Even the idea of that got me thinking about terrorists and all the real life drama that has happened.. And is still going on.
But other than that, I watch anime and junk so I can take a break from the real world.

I think "Air TV" makes ya think a little... I've never seen Ghost In the Shell, so I can't say much about it, but I'll check it out!
Death Note definately - try to put yourself in that situation: killing people to create a "perfect utopia"?
Battle Royale - another huge thinker - can you really put your trust in the ones closest to you? given the circumstances, would you kill to survive? is the government as protective and honorable as you think?
Neon Genesis Evangelion and Full Metal Alchemist are two more that had me questioning religion and science.
the anime that make me thinks almost all of the episode is detective conan...it make me think who is the killer and what are the proof that make them a killer...
Neon Genesis Evangelion - The biggest brainbuster anime that I've ever seen, to the point that it almost turned me into a megalomaniac.
Ghost In The Shell - Mostly because there are too many psychological references in here that until now, I don't even understand.
