I can think of one anime:

Diamond Daydreams: made me think a little about my life...I could relate to most of the characters on that series and in one case it gave me a way to try and straighten out that certain problem that I could relate to in my life

    oops...they saw us...*to you* Hi...you didn't just see that...

    The movie Hotaru no Haka.
It makes you think about the pointlessness of war, and how much it affects people. It made me cry

    Elfien Lied
As you might already be able to tell
I really makes you wonder at what point is a human being beyond redemption and shows how someones past can effect who they turn into in the future.

A few other ones i thought were thought provoking are:
    Desert Punk
    Ghost in the Shell
    Neon Genesis Evangelion

but i wont go into them because i would make my post crazy long. You'll just have to see why for yourselves.

    My first self-made sig.

Serial Experiments Lain: I had to re watch allmost every episode so I could re-think about what happen. It was bad for me because at the time we were still useing VHS. Yes I just proved how old I am.

LinMiyata you know what im talking about right?

Ergo Proxy: I just loved ow they just put every one on the spot every time pushing them to be sly as a fox.

Unfortunately, it is now hard to recommend 'Serial Experiment Lain' It's still the definitive Cyberpunk series, and one of the best Anime Cyberpunk series ever made. But the original GENEON USA distribution is long
OUT OF PRINT!!! and is now difficult to find a legal retail copy...

Other winners of the Tokyo International Anime Fair for the cerebral minded viewer are...

Death Note is easily one of the best written series to come out of Japan in the past decade...

Len pointed out my top 3 already, so that basically covers any recommendations I would have made or simply pointing out what I had in mind. I never cared much for Ghost in the Shell aside from the movie, but I thought the rest were fairly well done. I would personally want to add "Bartender" or "The Bartender" to that list though; I enjoyed the perspective that came with this series and the atmosphere was quite refreshing in my opinion.

Drinks and people. Finding the connection is an interesting thought.
