Basilisk is pretty depressing.

Evangelion has some fairly messed up and depressing girls as well. Actually, almost all the characters are messed up and depressing.

The anime Berserk is awesome, though the manga is far more complete. Really sucks that they did not continue the anime and finish it, it is rather depressing and very dark. I loved it and well I doubt there ever going to finish it, been years since it came out so.

I highly recommend it though!

Not sure what exactly you're looking for but "Le Portrait de Petit Cossette" might be something for you. It's a 3-part OVA.

Is it more of an ass kicking dark clothed goth chick you're searching, then Mr. Miyata's Ergo Proxy recommendation is probably for you.
