Yes it was confusing. That was the reason that I didn't like it. I highly recommend you read the visual novel. It is 100% better than the anime. The English translation was completed a month ago. Just google mirrormoon, but you must have the original Japanese game to play/read.

After reading the visual novel I loved Tsukihime. I would suggest you watch fate/stay night too, because it is done by the same creator (Type-Moon), though the anime adaptation wasn't that great but its not as confusing as Tsukihime.
