what anime has the best story.

Some of the anime that I think have the best storyline is:

Bleach
Fruits Basket
Naruto
Full Metal Alchemist
Midori Days
Hikaru No Go
Samurai Champloo
Chobits

and just some of the others that I don't remember...

I would have to agree with swordfish on Cowboy Bebop having one of the best stories. Kenshin is about tied with it though if not better.

for me, it would be trigun and rurouni kenshin.
