Ghost in the Shell: SAC and SAC 2nd Gig are hands down the best series I have ever seen.
Also, probably the most underated series out there. Everything is FMA this or Naruto that. Don't get me wrong, the shows are good. But they steal spotlight from a series that definitely deserves more recognition.

Hmm... my favorite series huh?
Mecha - Eh... Probably Gundam Seed if it is just about mecha. They have some pretty intense fight scenes, even if the Mobile Suits are just remixes of old Gundam series. Gundam Seed isn't as deep as some people like to credit it though, and I do like intelligent anime/comics.
Mystery/Psychological/Science/Mecha/Spiritual(?) - Big O, seasons I and II. Wish they would make the or a third season though. Hard trying to convince both AS and Bandai/Sunrise though. Big O is also historically important to anime in America because it was the first (and possibly only) series where it was an all-american audience that carried the weight for the second season.
Comedy/Spiritual/Science - Ah! My Goddess hands down. Just hilarious... although the comic is longer and better than the recent anime series and the old OAV.
Psychological/Spiritual/Science/Mecha - Neon Genesis Evangelion... (probably my overall favorite, or tied with Big O... I mean... IT IS NEON GENESIS) Anyone who has watched this series knows that I can give no explanation that doesn't fall short in disgrace.
Modern/Science - The anime I like best that is set in modern days would probably be .hack//SIGN.
