hmm...although i say rurouni kenshin, i'm thinking more along the ova's then the actual series. although, i love the manga. then i'd have it somewhere along the lines of:

full metal alchemist
great teacher onizuka
jubei-chan
onegai teacher
full metal panic? fumoffu

The best is hard to tell. I am a big fan of all the Harlock anime. But I also like the folowing:
Kenshin;
Cowboy bebop;
Noir;
Outlaw Star;
Evangelion, if you forget the last episod;
Haibane-Renmei;
Gost in the Shell.
